Is there a good CMS that will allow me to code the xhtml myself?

I’ve taken a lot of time to learn Xhtml and CSS, but the site I want to build requires me to update the content frequently. I want the freedom to code the site exactly as I want it and avoid the "template look," so to speak. I’d also like to employ some light javascript for menus and minor interactive content, but I don’t know how to write javascript.

What is my best bet?

Well, in that case, CMS probably isn’t the right solution for you. Most likely, you should just code each page individually using Notepad or Textedit, since you’re not going for the template look, and then transfer the file via FTP.
